I'm using a Dx6i with an AR6200 reciever.  I have a Y connector for the flaps plugged into Aux1.  Is there any way to use separate inputs for the ailerons at this point?  Or, am I forced to use a Y connector there since the Aux1 is used by the flaps?   I am wondering if I can use the landing gear for the flaps.  Not sure what to do and the manual kinda sucks.

Are there any friendly geeks out there who know the answer?

Are you trying to control 4 surfaces or 2?

Like Mark said, It depends if

Like Mark said,

It depends if you have Dedicated surfaces for Ailerons and Flaps. If you want to use the Ailerons as Flaps need to setup "Flaperons", this post on RC groups goes into details, http://www.rcgroups.com/forums/showthread.php?t=849986 , it also said Pg. 43 in the DX6i's Manual tells you how to set it up.

If you have dedicated surfaces you can continue to use the Y-Adapter and for the Flaps, and use another Y-Adapter for the Ailerons.

A side note you may also consider the use of a "Matchbox" instead of a Y-Adapter as It will ensure the surfaces move together perfectly. One example of one is the "Futaba MSA-10" as a place to start googling that way you end up with a RC component instead of typing "matchbox" in and getting a tiny model car. Some of the other members here have used matchboxes before and can probably tell you the best ones to use. Most of the matchboxes in addition to synchronizing your servos will also allow for end point adjustment digitally, instead of having to mechanically adjust your servo rods.
